The Proteas held their nerve after slipping from 93-4 to 110 to secure a hard-fought victory.
Kagiso Rabada was the star of the show for South Africa, taking 4-13 from his four overs.
West Indies were bowled out for 110 in 18.2 overs, with only Rovman Powell (32) and Jason Holder (21) offering any resistance.
The result means that South Africa finish top of Group 2, while West Indies are eliminated.
